[A] Nether quartz ore doesn't stay lit like Netherrack.
[X] When you make a iron golem, only the top middle block of iron is used.

Iron golems attack mobs that do not exist just stand there swinging arms.
[A] Sometimes, or rare, Enderman have their mouth open but Neutral. Saw it in creative mode.

[X] Upon TNT exploding graphics will not update, creating block textures that are not there and revealing the void.[only seen under ground in creative]

[!] Hoppers duplicate anything I add to them. Drop any item into the top and two are deposited into the chest below. Tested on Mac and Win.
[A] Hoppers immediately pull items out of the inventory above them. This makes auto-smelting systems much harder. Maybe make them only pull out of the inventory on a redstone signal/only pull out of the "finished" side, not the top/bottom? EDIT: The also will apparently put thing INTO the side...
[A] Hoppers will not put music discs into jukeboxes, nor will they put things into ender chests. Not putting things into enchantment tables, anvils, or crafting tables make sense, but those would be nice features. Also, sometimes coal will go into the top and ores the bottom of a furnace through use of the hopper.
